My employer is too small to help defray transit costs, so I finally started using the EZ Rider card and find it really convenient. Get to a pay gate, wait half a second with the card over the reader and voila - the gates open.
No fumbling for ticket, having a gate eat it or reject it, plus I get a free $3 every time it automatically renews. I do wish we had a say in how much was uploaded to the card, but that's a minor point in comparison to the guarantee of having fare.
I think BART actually did something right!

Look at your paycheck and see who issued it (like ADP, or Paychex). Those companies all have software in place to do commuter checks. www.commutercheck.com will point you in the right direction. Your company might not subsidize the commuter checks, but it's easy for them to set it up to you to do it pre-tax.
